We got the answer to our application, sent via briefing in Tallinn:
PERMISSION FOR THE FLIGHT CAN NOT BE GRANTED BECAUSE THE REQUEST HAS
BEEN SUBMITTED VIA NON CERTIFIED COMPANY.
YOU HAVE TO RESUBMIT APPLICATION VIA CERTIFIED COMPANY.
A LIST OF SUCH PROVIDERS CAN BE FOUND AT THE FEDERAL AIR
TRANSPORT AGENCY (ROSAVIACIA) WEB SITE: WWW.FAVT.RU

Can somebody help us, how private pilots can get the permission?
Seems, that the problem is on form "N" 1. b) Three-letter ICAO designation:
We can't find the list from www.favt.ru page.
May be the solution is to write PVT (private)?
We plan 14-17.08 flight to Kaliningrad with Cessna 172, Ikarus C-42 and Eurostar EV-97.

You don't need no "three-letter ICAO designation". Just put space or dash in there.
The denial seems to be because for whatever reason they believed the request was submitted by intermediary (like FBO), not the operator himself. My advice is to make very clear that the person subbmitting the application (form N) and the person who's flying are the same.
Send me private email with flight details, I can call them and get clear messsage what they need.

Problem was solved, after the second rejection we got the permission finally on 09.08!

We had a nice flight and we would like to fly to Russia again, hoping that the procedure will be not so complicated any more.
Thanks also to Aztec pilots from St. Peterburg, who gave me this forum contact.
We met in Tallinn airport and I asked about the Russian system. Seems, that it is easy to fly from Russia to EU countries, but opposite direction for private pilots is very difficult. It took us almost 1 month to get the permission.

Thanks for this comment, my plane is also C-172, but our flight was opposite from Moscow:) During the first application we were asked to send also the noise certificate for UL Ikarus C-42 (max 60 dB)! Eurostar EV-97 team cancelled their flight after such long permission waiting. After landing in Gdansk, I got very polite call asking is it ok, if we receive minimum invoice of using the RF airspace, afterwards in september. So using the airspace and Kaliningrad airport, what has good business aviation service went well. Thanks to everybody in tower, on border and to supervisors!
